Legendary appearances need to comply with the legendary in question's lore and from what we know of Marshadow... that is really not how it works. SO yeah, no.

Oh, I didn't think it was supposed to be that specific.... Can Mewtwo work in Marshadow's role instead since it has had a hatred of people since we knew of it?

Or since we saw the First Movie? I mean, that canonically won't happen, it'll hate people to that extent and try to destroy our race. So, yeah. It won't have the character development from Mewtwo Strikes Back.

Considering Mewtwo's relative power level, there is literally no chance in hell that multiple mewtwo clones running around, lesser powered or not, will be allowed here, nor that a group of 13-year olds can stop them. I've seen the thread in question. <<

Great. Just great........ I could delete the clone part.

That still leaves the matter of a creature genetically engineered to perfection against a group of -children-. Even assuming trainers starting their journey at the age of 10, that is still only 3-4 years of experience with training Pokemon and, most likely, a hell of a lot of immaturity that could be easily manipulated.

A Mewtwo with a particular vendetta against humanity would most likely just bypass the Pokemon to begin with and go straight for the trainers. In a realistic situation, handling a high-powered psionic with mind-control capabilities would most likely require trained professionals with proper psionic shielding pokemon-ways to prevent themselves from falling under mind control as well.

And even WITH something blocking off the continuous assault on their minds and an attacking team of, say, dark-types, they would STILL have their work cut out for them.

13-14 year old children saving the world because the police are bloody useless is fine in the games/the anime because - guess what - that's the target demographic of the games. But in an RP/fic setting, which requires a degree of realism? Yeah, I fail to see how any of this is going to work.

Ask yourself this: is a Legendary STRICTLY necessary for this sort of plot? Could this not be the work of humans, or powerful non-legendaries with a grudge against humanity? powerful ghost-types who escaped or broke free from abusive trainers and developed a grudge against humanity, drawn to each other through negative energies and banding together to take vengeance, perhaps?

Surely less of an overpowered villain without a real cause and more of a reasonable match for a group of children - AND a greater creative challenge in, for example, deciding what effects can what Pokemon apply and how are they amplifying each other to affect larger and larger regions. Less of a lazy solution than leaning on a random legend, for sure.
