No, not all RPs are connected - but the presence of Legendaries as part of a story is regulated under our rules, which you should actually read in-depth rather than just skimming.

Specifically you seem to have not noticed the sentence "Therefore, the presence of Legendary Pokémon here is heavily regulated and must be authorized by one of the PRP moderators - this goes for owning, befriending or even having a wild Legendary appear in a storyline.", or the entire section under "Several final notes on legendaries".

Remember that RPs do not take place within the setting of the games, and the "Game Protagonists Meet And Defeat All Legendaries As Part Of The Plot/Collectathon" is little more than a game mechanic.

Ergo the idea that a pair of first-form Pokemon (even if they have unlocked the evolution tree nonsense) running around and defeating (or killing for that matter) ALL OF THE LEGENDARIES, ALL OF THEM, is beyond nonsensical.

The most ridiculous part of this all is that this entire backstory fiasco is completely and utterly redundant. It contributes absolutely nothing to the plot which appears to take place over a century after the supposed events of the game.

It also says, "We'd prefer to keep the involvement of Legendary Pokémon to a minimum, but if you absolutely MUST have them in your plot, here is what to do." Which to me imples that so long as you follow the rules listed after that then it's it's fine.

What would have stopped PMDverse Pokemon society from going that direction eventually anyway, even without leaning on some oblique reference to how the protagonists of the first game apparently mc-freaking-lost-it and went on a boss rush?

The morality of limiting DMs of what THEY can do in THIER story aside, this was my way of both removing them an using them to drive a plot. They where powerful, but the ones who removed them in my plot where to have used tactics and finnese instead of brute force. Legendaries are most of the time highly arrogant, and by being immoral they become lazy and decadent over time.

They are highly flawed and that was the entire reason I had them in my plot like that.

Legendaries also don't exactly get involved in the affairs of "lesser" Pokemon unless they absolutely have to. If you wanted them "removed" all you had to do is simply... you know... not involve them.

If it was merely a case of 'so there's all sorts of folk tales from 120 years ago about how someone or other took down a bunch of legendaries' but none of these were really supported by any actual evidence and were probably a mish-mash of oral traditions, folk tales and what have you, and this was clarified as part of your setting's mythology, there wouldn't be as much of a problem.

The protagonists of the first game where pissed off that they followed that code too much is the problem. They had to tell Rayqauza to simply look up to remove the meteor. Ontop of that, they where tired of being treated as lesser, and where fearful that of they had built up thier society, then the legands would have stepped in.

But your setup presents this as 'historical fact' for the setting, and in a way that may also imply that these past events have long-reaching results that affect shit to this very day and may actually lead into the main plot itself, and that is not exactly something you can run without getting permission first.

It wasn't going to be irrelevant because it connected with the main plot. How I usually do this is creste the universe and what happened on it first, have some events that happen outside of the players control, and whatever they do can change it, within reason.

Again, why would the legends have stepped in? What possible reason would legendary pokemon have to involve themselves in the development of Pokemon society? Most of them don't really give a shit, and Rayquayquay, even for legendary standards, is kind of a Territorial Giant Green PINGAS in particular.
