The basic answer would be: Yes, they would, as would the rules about Legendaries (yes, even with the game's excuse for a plot heavily concerning Mewtwo). Just because Pokken works by Fighting Game Moon Logic doesn't mean people can sneak past the rules through its mechanics.

The problem with Pokken is that it -fundamentally- circumvents pretty much everything about the Pokemon canon to make a Tekken game with Pokemon characters.

Ferrum Battles somehow manage to both completely neutralize the effects of elemental types and use "Synergy Stones" as some kind of magical macguffin to handwave away the need to throw in a cool transformation super-move.

One could arguably state that maybe these Synergy Burst Mega Evolutions can occur and are naturally controllable because they're more of a gradual charge than your typical Key Stone/Mega Stone resonance is, and that they may be more limited in scope than 'true' Mega Evolutions, buuut....
